The problem is that Sylar isn't quite as bad as the Joker and he has tried to make himself useful since his murder. But it doesn't negate what happened! Not to mention his deception. John has never been under any delusions about the type of men Alfie and Royce are, nor Ecks because she'd told him what she did. He'd been completely taken in by Sylar's act until Sherlock had told him otherwise and that rankles. It leaves him feeling far more paranoid because this man is an actor.
